All - our family is traveling today from San Juan to EIS via Intercarribean Airways. We are flying in to San Juan (SJD). I would love any advice you have on transferring to Intercarribean Airways?

AFAIK, they don't partner with any US airlines, so, assuming you are coming from the US, you will need to leave to leave the secure area, go out, check in, check your bags and go through security. I believe they have a fairly narrow time window for checking in. Security is usually better on a week day, and there is pre-check. If it's bad, ask if the Jet Blue security line is open, at the far right end.

I heard from a neighbor this morning that InterCaribbean has been cancelling a lot of their flights. You might have a plan B in mind.
