I am considering a 2:45 departure from sju to Tortola on Inter Caribbean. My delta flight arrives at 115 into SJU and wanted opinions whether 1.5 hour was enough layover time to safely make the connection. The agent told me I had to go through customs in SJU and I thought i would do it in EIS upon arrival. Any thoughts?

That should be doable, but any delays can change that. I like to have 2 hours, although with a toddler everything takes us longer now. You will clear customs in EIS, so you will just need to collect your bags, check in and head to the gate in SJU.

I am not familiar with Inter Caribbean. Is there some reason you're not booking straight through to Beef Island? Delta partners with Seaborne, so if you book a flight that connects with one of their flights, you can connect with less than an hour's layover, and your bags will be transferred. (Of course Delta won't let you use miles.)

You do not go through Customs in San Juan on the way down, only on the way back, and for that (plus Agriculture and Security) you should allow at least 2 hours, especially at weekends and holidays.

If you miss that 2:45 flight, I don't think there is another flight for a couple days.

That could be a bad start to a vacation.
